Have a homestead in county A. My future employer insists that I live in his county (B) and get a drivers license to prove that I indeed live in his county. Both counties are in Florida.

My question is if I switch my drivers license will I lose the homestead exemption?

Not necessarily. The employer cannot force you to change the license from your true residence. By law, you must report an address change within30 days to the Dep't of motor vehicles. A driver's license is not required to claim the tax exemption. It is simply one factor that the Property Appraiser's use to verify entitlement to the exemption upon an initial application.
